I wanted to make sure that I am playing quick shot correctly. Quick shot would apply an additional -1 for multi shot, correct?

I have been playing it that way, I just want to make sure.

No, it's "just" additional shot with no penalty. Only repeater xbow has "fire twice" modifier.

The multi-shot penalty is specific to the weapons that have it, it's not a general rule that covers all shooting.
